The most effective way to shield siege units from persistent strikes by melee units is to create a defensive line.
This could include using other units to form a barrier between the siege units and the melee units, or placing the siege units in a strategic location that is difficult for the melee units to access.
I use spears if I’m protecting against cavalry.
I put them on defensive stance and then set them to guard the siege.
Setting them to guard on the siege stops the pikes from attacking buildings, so they wouldn’t walk to the house your mangonel is shooting and get hit by friendly fire.
If the opponent is sending villagers and men at arms to kill your siege, then a few scorpions behind will help against that.
And also always have a villager with your siege to constantly repair them.
Pikes and Halberdiers will kill the most popular Siege snipers (Cavalry units)
For other particular siege killers you need to adapt.
Against Mongol Mangudai, Skirmishers, stronger Cavalry Archers, Genoese Crossbowmen, Burmese Hussars,…
are good options
Against Bombard Cannons killing your Onagers/Scorpions, your own Cavalry units, Condottieri or Monks after researching Redemption and Block Printing are the best
